If I'm not invited...

What is the Peace Corps policy on reapplying? I can't seem to find it anywhere. Can I reapply almost immediately for a different program if I'm rejected? Obviously I'd take time to try to improve my application before applying again, but are there any issues with reapplying?

Yes, you can reapply pretty much immediately.

The only issue would be if you have a specific preference for country of service; you might have to wait until positions are re-announced for the following year.

I was 'uninvited' due to medical clearance, and was able to reapply immediately (and encouraged to do so).

If you reapply, do you have to get references again?  I would hate to impose on those people a second time.

I was going from an old system to the new system, but in my case I did have to have the references fill out the forms again.

That being said, they both commented on how the 'new' forms were MUCH easier than the old ones.

I would talk to the recruiter about what made you unqualified. Go from there. Use different references. I do not think the references are that important.
